Is [Unknown's message] and [Yui's message] supposed to be grayed out?
As far as I know, I've not missed anything.

Depending on previous choices it is, yes.
Unknown's message is Aya's message from the previous update - if you've read Ori's message first, you don't get to read Aya's message there and have another chance to read it in this update.
Yui's message is only available if you chose Yui for the storage room date before.

no, I’m caught up completely- all the way to taking the church loot to Inawyn and having the green-haired girl asking to talk. But in the class volunteer scene, dragging my finger along the phone screen will highlight all the girls EXCEPT Yui. Doesn’t look like she’s raising her hand, either. Is the Android version bugged, maybe?
Ohh, that's what you mean. No, it's not bugged. Yui is only available for that choice when you take the panties at the very beginning of the game.
